The LNP was tipped to retain the safe seat and is likely to do so after fending off a challenge from the independent former mayor Di Thorley.
With 72 per cent of the roll counted, the LNP's David Janetzki was in a winning position on 45.3 per cent late on Saturday night, ahead of Ms Thorley on 35.6 per cent.
Former member John McVeigh won the seat easily in the state election last year with 55.3 per cent of the primary vote, but quit to move to federal politics.
With Labor not running in the by-election, Ms Thorley took the fight up to the LNP and matched Mr Janetzki in the early count in many booths, but fell behind when results came in from some of the bigger booths.
The LNP also won more than half of pre-poll votes.
The result will not be declared until Monday when preferences are counted.
ABC election analyst Antony Green said the LNP would "win easily", adding the vote "should improve once postal votes are added to the count".
State Opposition Leader Tim Nicholls attributed the swing against the LNP to the increased number of candidates.
"The Labor Party's vote seems to have transferred almost entirely to the independent and we've now gone from a three-horse race last time to many more candidates including Katter, Family First and two independents," he said.
"We always knew it was going to be a hard-fought election campaign against a well-known former mayor for the city."
The LNP's David Janetzki looks set to beat independent Di Thorley. (Facebook: David Janetzki)
Mr Nicholls would not comment on how the swing against the LNP reflected on his leadership.
"Obviously we've got to go out there and listen to the people of Toowoomba South as we have been doing throughout Queensland," he said.
"So I'm pleased that the result has shown that the people of Toowoomba South agree with what the LNP is talking about in terms of getting on with the job, getting on with building the economy."
It will not have a major impact on the hung Parliament, where both major parties have 42 seats and there are five crossbench MPs.
Speaking last night, LNP president Gary Spence said he was confident that the LNP would win the by-election.
"Our experienced scrutineers have indicated that the flow of preferences is likely to assist David," he said.
"There are still thousands of postal votes to be counted, and as we saw in the recent federal election, it will be some time before we have the final result."
But Mr Spence expressed disappointment that preferences would not be counted until Monday.
"For the sake of the people of Toowoomba South, obviously we would like to have seen more certainty this evening, but regrettably the Electoral Commissioner decided not to distribute preferences tonight," he said.
Liberal National Party MP John McVeigh has come under pressure from Labor to quit as the state member for Toowoomba South following his preselection for the federal seat of Groom
Mr McVeigh, who was agriculture minister in the Newman government, was preselected to replace outgoing former Abbott government minister Ian Macfarlane on the ballot paper in the safe LNP seat on Saturday

Acting Premier Jackie Trad said it was clear Mr McVeigh had his "attention set on Canberra" and should resign immediately
"It's really up to him to make the decision to resign and resign soon," she said
"I think it's important that people understand he's still attracting a wage for being a state member of Parliament
while quite clearly he's clocked out of that arena."
Mr McVeigh said he would speak to the LNP's parliamentary leader
about the timing of his resignation when Mr Springborg returned from overseas
I'm flat out serving the people of Toowoomba South as their representative in Queensland Parliament," he said in a written statement
"I've been formally advised by the Clerk of the Parliament that I would need to stand down by the time a federal election is called
"Should I be unsuccessful in securing the federal seat of Groom
I can confirm that I will not be seeking re-election to the State Parliament."
Ms Trad said a decision on the timing of the byelection could not be made until after Mr McVeigh resigned
Ms Trad said if Mr McVeigh was to resign immediately a byelection in Toowoomba South could happen "quite soon"
But Attorney-General Yvette D'Ath said a byelection would not be able to be held until the results of the federal election were known
"What that means is that the people of Toowoomba South are guaranteed not to have a state member representing them for some weeks
all the hyperbole from the LNP at a state level for the past 12 months about the Palaszczuk government potentially forcing people back to an election
is that the first election we're going to see is a byelection created by the LNP in Queensland."
Acting Opposition Leader John-Paul Langbroek said there was no need for Mr McVeigh to leave the LNP's state parliamentary ranks any time soon
"There's no federal election that has been called and there's nothing in the law that says he should resign now," he said
When asked whether the voters of Toowoomba South could feel "ripped off" by Mr McVeigh's departure after they voted him in for a three-year term
Mr Langbroek said "these are the things that happen in parliaments"
"It's rather amusing that we have people like Yvette D'Ath suggesting that people don't change from one sphere of politics to another," he said
"Yvette D'Ath herself has changed from the Federal Parliament to the State Parliament
so it's not as though these things haven't happened before."
Ms D'Ath's situation was quite different, however, given she was voted out of office at the 2013 federal election prior to successfully seeking Labor preselection for the Redcliffe byelection the following year
Mr Langbroek said Mr McVeigh would be focussed on winning Groom for the LNP and the party would select its candidate for the Toowoomba South byelection in due course
Labor state secretary Evan Moorhead said the ALP had not yet started the preselection process in Toowoomba South
"We are waiting to see the federal election timing and a resignation from McVeigh," he said
NOTE: This story was modified after publication to include additional supplied comment from Mr McVeigh
in which he said he would not seek re-election to the State Parliament if his federal bid was unsuccessful

Toowoomba South residents will head to the polls on July 16 to elect a new state representative after sitting MP John McVeigh was preselected to run at the federal election.
Di Thorley headed the Toowoomba council for eight years before moving to Tasmania.
She is remembered as one of the region's more colourful leaders.
Ms Thorley said now was the time to return to politics.
"When seats are safe everybody gets a bit complacent and I kind of thought, well the community aren't always necessarily happy with the major parties," she said.
She said she never became a member of the Labor Party.
"Because I don't agree with everybody all the time and if you don't agree with the people you're in the party with all the time, then they don't want you in the party," she said.
She will be challenged by the LNP's David Janetzki, a local bank manager.
Labor is yet to confirm whether it will field a candidate.
