Sanger appears set to face Nevada Community (20-9-1) in the regional semifinal round later this week
Community has been credited with a 2-1 series win over Henderson after winning Game 3 of the teams' area round matchup by a score of 5-4 in nine innings on Saturday
Henderson has reportedly protested the result of Game 3 to the UIL
based on a call made in the top of the seventh inning
A Community baserunner was initially ruled to have been tagged out advancing home for what would have been the final out of the contest
Officials conferred after the play and ultimately ruled that the runner was obstructed, according to etblitz.com
the run was counted and left the game tied at 4-4
which held until Community broke the deadlock in the top of the ninth and held on through the bottom half
The UIL had not yet ruled on Henderson's appeal at time of publication

A popular hangout and fast-food restaurant in Sanger will be closing its doors for good Tuesday
the Fosters Freeze on Academy Avenue will fill its final orders
and co-owner and long-time employee Minnie Medina says it will take a big part of her life with it
Nearly 26 years after the day she first started working at the Fosters Freeze in Sanger
Minnie Medina will be closing its doors Tuesday for the last time
"I have been here since I graduated high school and I've known so many people." reminisced Medina
People who came with their friends and family for good food
a good time and that famous Fosters Freeze
"To me it means happiness,"laughed Medina
"It brings me happiness and it brings people together and they want to come and enjoy it with their family
"That's what we want to give them
Customer William Arnold know's what he'll be missing
"I mean that's cooked to order," exclaimed Arnold pointing to a hot and juicy Fosters Freeze "Big Boss" burger
everyone likes getting out of school or coming from work and getting a meal and then a sundae
Foster Freeze in general is pretty nostalgic here in the valley and every year you see them slowly going away and away and away
it's going to be a loss for sure."
It's a loss Medina says she'll be feeling too
"I've known a lot of people here
I know them by name and they've all been coming these last few days to tell me how much they appreciate me
I've been given the opportunity to give them the same
how I appreciate everyone here and everybody being so kind to me so
Medina says the reason she is leaving is not because of the economy
Medina says her kids are growing up and as a mom she just wants more time with them and her family
The company's website says Fosters Freeze was started by George Foster back in 1946
who opened his first ice cream shop in Inglewood in southern California
His unique soft-serve ice cream became so popular that he opened a chain of restaurants adding all-american favorites like hamburgers and fries
and this was years before McDonald's and Burger King were around
The company even claims the Beach Boys song
Fun" was inspired by its Hawthorne location
By 1961 Foster sold the chain's 360 locations
There are now 62 remaining Fosters Freeze locations
but in 2015 a franchise investment group bought the company
modernized the brand and it says sales have increased every year since
It also says the company plans to add new locations for the first time since 2006
David Sanger, White House and national security correspondent for the New York Times, has been named a second spring 2025 Zubrow Distinguished Visiting Journalist in the College of Arts and Sciences
during which he will meet with students and faculty interested in both journalism and national security topics
“We’re very fortunate that the Distinguished Visiting Journalist program enables us to bring a renowned journalist like David Sanger to campus at this critical moment in history,” said Peter John Loewen, the Harold Tanner Dean of Arts and Sciences. “With so much going on that threatens U.S. political stability, here and abroad, having David on campus to give us his perspective will be incredibly valuable.”
On April 22, Sanger will participate in “New Cold Wars,” a public conversation with Loewen about Sanger’s recent book, “New Cold Wars: China’s Rise, Russia’s Invasion, and America’s Struggle to Defend the West,” as well as other current national security issues. The conversation will be held at 5 p.m. in Lewis Auditorium in Goldwin Smith Hall (G76).
In addition to covering the president and his administration, Sanger also reports on foreign policy, intelligence and military advisers who shape national security policy. He emphasizes analytical articles that explain the underlying factors that led to a major decision or place a major event in a historical frame.
Sanger has worked for the New York Times for more than four decades, starting shortly after his graduation from Harvard University. As a business correspondent, he covered the early days of Silicon Valley and worked on the team that won a Pulitzer Prize for uncovering the causes of the space shuttle Challenger disaster. He spent six years as a foreign correspondent and bureau chief in Japan.
He has covered five U.S. presidents and served on teams that won two other Pulitzers, most recently for uncovering Russia’s role in the 2016 election.
He is the author of four books, including “The Inheritance: The World Obama Confronts and the Challenges to American Power” (2009); “Confront and Conceal: Obama’s Secret Wars and Surprising Use of American Power” (2012); and “The Perfect Weapon: War, Sabotage, and Fear in the Cyber Age” (2018), which later became an HBO documentary by the same title.
Each semester, the Zubrow Distinguished Visiting Journalist program brings accomplished journalists to Cornell to meet with faculty, students and the broader community.

Nathan Jacobson and I continue our conversation with Wikipedia co-founder Larry Sanger
Sanger explains how his philosophy to decentralize the world’s knowledge plays into science and truth-seeking in the age of AI
He talks about the shortcomings of large language models and why humans are irreplaceable and essential to increasing our understanding of the world
Sanger also discusses the challenges that online encyclopedias like Wikipedia have faced in accurately and fairly reflecting controversial or important topics
technical language with an air of “settled science.” No room is given in those entries to fairly reflect the difficulties with evolutionary theory or the plausible alternatives to the natural selection/random mutation mechanism.
Sanger explains Wikipedia’s early attempts to reflect a neutral point of view
these methods attempted to reflect the consensus of multiple points of view through a process of compromise and mutual respect
“but it was just a dream…Wikipedia does not work that way anymore at all.”

The 19-year-old has cancer and savors her days with an optimism that is downright inspiring
Her home hospice nurse brings decades of caring and expertise to what has become a genuine friendship
who first met the 19-year-old when she was in elementary school
sees rare toughness from one and rare commitment from the other
is the 19-year-old who has been dealing with cancer since she was a child
Becky Jibben is the Sanford Health RN case manager who helps Sanger navigate the challenges of dealing with serious illness
Sanford Health’s Daniel Mark, M.D., is the pediatric palliative care doctor who helps families and their children with difficult medical circumstances
with the goal to make days as good as they can be for Sanger
who shoulders her difficult prognosis with a spirit that combines grace and grit
“I’ve always known that one day the cancer would take me out,” said Sanger
a Lincoln High School graduate who counts knitting
singing and playing the guitar as favorite hobbies
“It’s not that big of a deal to me to adjust
I mostly keep my eyes on the next big thing that I’m going to do instead of thinking about ‘Oh my God
Which brings us to a recent “next big thing” that Sanford Hospice made possible for Sanger
Sanger is a huge fan of SadGirl, a Los Angeles-based band that has played all over the United States at one time or another but does a great percentage of its performing on the West Coast
Seeing them play live would involve significant obstacles for Sanger and her family
but so does a lot of life they deal with on a daily basis
there was no reason to be in a hurry to set up preemptive roadblocks for a SadGirl concert
I was kind of bringing it up to them sort of jokingly,” Sanger said
let’s do it.’ I was shocked by that.”
sixth-grader Sanger was diagnosed with osteosarcoma
doctors performed several surgeries to save her leg but by 2023 amputation was necessary
which has since then advanced to her lungs and required additional procedures
She now has stage 4 metastatic osteosarcoma that is no longer responding to treatment
“She has gone through every single medical option that could potentially cure her,” Dr
She is holding a hope of something happening in the future
while also holding out the hope that the remaining time that she has can be as enjoyable and comfortable and happy as possible.”
gave the journey the green light — but before the RV was loaded up and ready to roll westward
This warranted home hospice care and threw into jeopardy what for Sanger represented the world’s coolest road trip
Sanger’s hospice case manager with more than 37 years of nursing experience
Jibben asked Sanger’s father for an itinerary of their trip
then began contacting hospice care providers along the route
Then there would be return visits to Las Vegas
Jibben set up seven different hospice agency contracts that would ensure Sanger received care if needed
her first call would be to me and I would try to help over the phone
But if she would need to have someone come and visit her
we would have somebody available to go out and see her,” Jibben said
“We want our patients to be able to go out like Cheyenne and be able to fulfill their bucket list and do these types of things.”
Which brings us to the trip itself and Sanger’s visit to the Glass House
sent a message to lead singer Misha Lindes via Facebook and told them Sanger would be at the show
She also filled them in on her granddaughter’s daunting circumstances
“I didn’t tell my grandmother to do this,” Sanger said
She basically told him ‘My granddaughter is a huge fan of you guys and she is coming all the way from South Dakota to see you at the Valentine’s show.’ And she probably pulled the ‘she’s dying’ card on them.”
Lindes responded and prior to the show they got a chance to meet
They talked about the TV show “Parks and Recreation” and snails
“I was in the handicapped section next to the stage and Misha was everywhere running around before and during the concert,” Sanger said
“He came and talked to me a few times and he gave me a gift bag full of stuff
Sanger did not need hospice nurse attention along the route
but she would not have been able to leave on such an extended trip without Jibben setting up a network
Jibben and her colleagues involved in Sanford home hospice care will often see a patient’s challenge and problem-solve their way to making a dream a reality
“This was such an exciting time to be able to see her go and to be able to do all these things and to be able to go with her family,” Jibben said
“We want people on hospice to go and enjoy life
We make sure that they have enough medications to take on their trips
months or years that they’re on hospice
we want them to get out and enjoy these things.”
with Jibben ribbing Sanger about being high-maintenance – “Most of my patients want a trip to the Black Hills
Cheyenne decides she is going to California.” For the camera at the request of a previous interviewer
“But then she said she loved me,” said Jibben
who had been at her side during the interview
Sanger’s medical journey has included incremental amputations of her leg
Mark has overseen pain management for these procedures and has worked closely with Sanger’s family
physical therapists and hospice providers who have cared for her
Mark’s job to help Sanger stay comfortable
This demands a lot of questions and answers centered on “How are you feeling?” It can be a good way to get to know someone and see what they’re all about
“She is an incredibly tough person in the way she was going to handle whatever was thrown at her,” Dr
I wasn’t actually really needed when I first met her because she was going to tolerate a lot
both in the manner she handles physical pain and the way she has dealt with her own situation
Mark has been part of conversations with Sanger that involve life’s ultimate boundaries
“Even when things have come about where it has been time to discuss some really serious and difficult news
she hasn’t shied away from that,” Dr
“She has been a part of it fully invested in the conversation
That’s a rare quality to see in someone who is faced with some of the most difficult news that a person can be faced with.”
Sanford hospice care has become a partner in Sanger’s journey
but now also a road trip to California with her parents and her twin brother Dakota
They made it through a snowy stretch in the mountains to see SadGirl and have a conversation with Misha Lindes
and I thought I would never get to see SadGirl ever because they’re not coming all the way out here
But I did get to see them and that was crazy
It can be difficult to define hospice care
you can get a better handle on it when you see it in action
Sanger’s attitude is a combination of realism – recognizing what likely lay head – and hopes that may seem less possible
“The role of our hospice team is to give her a chance to keep those hopes and help her attain them,” he said
“I used to think I knew what the phrase ‘indomitable spirit’ meant
What you see when you know her – that’s an indomitable spirit.”

Leala Kloewer spearheaded Sanger’s efforts Friday in an 8-0 playoff win over Ferris
The senior Daytona State signee struck out 15 across a complete game one-hitter as the Lady Indians advanced to their second straight regional semifinal
CARROLLTON — Leala Kloewer spearheaded Sanger’s efforts Friday in an 8-0 playoff win over Ferris
The senior Daytona State signee no-hit the Lady Jackets through the first 5 2/3 innings and finished with a complete-game one-hitter as she struck out 12 while allowing a single
Those efforts combined with an early burst of runs proved plenty for the Lady Indians to take the one-game 4A Division I area round matchup at Carrollton Creekview High
“My rise ball was working really well,” Kloewer said
“That’s one thing I’ve been struggling with for a couple of games now
but I knew I had my team behind me and I knew I could trust them
Sanger (18-8-3) advances to face Nevada Community (20-9-1) in next week’s regional semifinal round with details to be announced
Community defeated Henderson 5-4 in nine innings Saturday in the decisive third game of their best-of-three series
The Lady Indians earned that opportunity behind a hot start at the plate
Tarryn Liechty sparked Sanger with a solo home run over the left-center-field wall in the bottom of the first inning
“It was one of those one-gamers that always make me nervous
win-or-go-home kind of thing,” Sanger coach Toby Kloewer said
We had a great start when our two-hole hitter
“That was a good way to get us on the board early and kind of set the tone right from the beginning.”
Vivianne Lynch then drove a two-run double down the left-field line that scored Abby Chapmond and Niki Boone
who courtesy ran for Leala Kloewer after she drew a walk
Chelsea Walton added a sacrifice fly that plated Lynch from third
Lily Wilson scored on a wild pitch in the bottom of the second
and Liechty drove in Sophia Troegle with a sacrifice fly of her own to set the lead at 6-0 through two
The Lady Indians added two more runs in the fourth on an inside-the-park home run by Wilson and another Liechty sacrifice fly to score Troegle
Ferris got runners on first and second with two outs in the bottom of the sixth
but Kloewer induced a groundout to strand them there and remain unscathed
The victory marks another step forward for a Sanger team aiming to build on last year’s run to the state semifinals
The Lady Indians lost several key players from that squad and went through some ups and downs throughout the regular season as a new-look group worked to find its way
Now with three straight playoff wins secured after sweeping Frisco Panther Creek in last week’s bi-district round
Sanger is trending upward at an opportune time
“We are a completely different team,” Toby Kloewer said
they’ve kind of jelled and gotten to know each other
I’m super proud of how it’s starting to come together and click for them.”

Rainbow Valley residents observe water on their land
which they say would be disturbed significantly if Megatel Homes is allowed to move forward with plans to develop a sewage treatment plant and housing development surrounding an artificial lagoon
wants to build a lagoon community in Sanger
similar to one the developer is building currently in Celina
A sewage treatment plant is necessary for Megatel Homes’ development to proceed
which would be on the land next to Rainbow Valley
which is protected by the Texas Land Conservancy
The residents of Rainbow Valley — 220 acres of prairie and woodlands north of Denton — aren't happy about a proposed sewage treatment facility tied to a major residential development by Megatel Homes
A former legislator who owns the land next door is ready to provide the space for the project near Sanger
but his neighbors are planning to push back
the property owners of Rainbow Valley have lived like hobbits from the Shire on a swath of Texas’ quickly disappearing Blackland Prairie
near where its extraterritorial jurisdiction meets Sanger’s
Rainbow Valley is 220 acres of nature with a wildlife refuge where everyone built their own homes
It’s a place whose fate is tied to the wildlife in the area
longtime resident Jerry Langley said in 2023 to the Texas Land Conservancy
said he gave an easement on his property so Rainbow Valley could have electricity run to it
Horn and his neighbors had gotten along for many years
and got other neighbors to support her bids for office
other neighbors and even Rainbow Valley stop a gas distribution center in 2011
It would have been near the property the Horns owned
Horn is selling the property near Rainbow Valley to Dallas developer Megatel Homes
The company filed a petition with the Texas Commission on Environmental Quality on Sept
16 to build a sewage treatment facility for a planned development
The permit application is currently under the comment submission phase at the TCEQ
the facility will have a daily discharge not to exceed 950,000 gallons into an unnamed tributary that Langley called Enoch Creek
12 email “would bear the brunt of the outflow from the proposed sewage treatment plant.”
TCEQ sent letters alerting about 20 nearby property owners that the time to file protests or comments had opened
11 requested a public meeting and five asked for a contested hearing
Denton is also planning to protest the proposed sewage treatment facility
“It is right next to a very nice wildlife refuge and would wreak havoc on it
We are the main proposed dump for the outflow
It runs through the creek and goes down to Clear Creek.”
Jim and Mary Horn tried selling the property in 2022 to a developer and filed a petition with the Sanger City Council
seeking support for the creation of Clear Creek Municipal Utility District No
They wrote that a MUD was needed because the area would have “immediate future” residential and commercial growth but didn’t have adequate water supply or sanitary sewer facilities and services
Sources said Sanger doesn’t have the capacity to provide water and sewer services
Horn was also under the impression that Denton couldn’t offer those services when the Denton Record-Chronicle spoke with him Thursday
due to high interest rates and the developer backing out
Horn started looking to sell the property again
He said that Megatel Homes came highly recommended from people in positions of power that he knows
Megatel Homes is known for its lagoon communities
a mixture of single- and multifamily housing with a giant human-made lagoon — some with 10 million to 35 million gallons of water — in the center of the development
Several such developments have been built around North Texas in recent years
Megatel Homes began construction on a $1 billion residential community centered around what WFAA-TV called “a massive lagoon” in Anna
a city of about 30,000 people north of McKinney
The development at full buildout is projected to add more than 7,000 people
The lagoon on Horn’s property would cover about 26 acres off FM2153
and the development at full buildout would cover about 830 acres off McReynolds Road and FM2153
according to the current version of the plan
Horn is also creating a MUD for the development
now called the Northwest Utility District 1
Megatel is building its lagoon communities at a time when the Texas Water Development Board projects Texas’ water supply will decrease by 18% by 2070 while demand will increase by 9%
leaving approximately one-quarter of Texas’ population facing municipal water shortages without additional supplies
according to a 2023 report by the Texas comptroller
There’s also a groundwater shortage crisis in Texas
and Horn’s neighbors wonder where the developer will get the water for the facility to treat the sewage
Megatel representatives couldn’t be reached for comment by Friday afternoon
“I did best the I could,” Horn said of picking Megatel
I’m still their neighbor and have been over 20 years.”
Denton is protesting Horn’s application to the TCEQ
not because of water issues but because it would mess with the utility’s regional water and sewage plan for the area
general manager of Denton’s water utilities
said that not only is the city already expanding the Pecan Creek sewage plant
it’s also in the process of a $195 million expansion of the drinking water facility at Ray Roberts Lake and another sewage treatment plant called the Clear Creek Facility on about 200 acres at Hartlee Field on the outskirts of Denton
Gay said the Clear Creek Facility will manage wastewater from the growth along Milam Creek and the Interstate 35 corridor and the vacant land
They’re relocating and adding wastewater lines as part of the Milam Creek Project and
were trying to get easements from property owners in the area
The updates are due to the growth and future growth affecting the area and will take roughly five years to complete
Denton is part of the Texas Water Development Board’s regional planning group
and the proposed sewage treatment facility on Horn’s property
“We would not want to see a lot of package plants peppered throughout our service area,” Gay said
“We want to have it all come into the Clear Creek Basin and coming into one of those facilities to treat it
It offers us a greater advantage to reclaim water.”
Denton hasn’t formally protested in the past
but doing so begins the dialogue and puts Denton at the table for the discussion and helps articulate how these smaller package sewer plants such as the one proposed for Horn’s land affect local jurisdiction
especially since they are project-specific and not for the wider public
But Gay said Denton could service Megatel’s planned development
“The flows would be factored into the current expansion while the Clear Creek Facility was being constructed,” Gay wrote in a Nov
Horn wondered if city officials had shared that information with the developer
The Record-Chronicle asked Gay but didn’t hear back from him by early Friday afternoon
“They never brought water or sewer or anything ever,” Horn said about Denton
“I don’t know why all of the sudden they are willing to do so.”
Horn and the other applicants checked that a public involvement plan was not applicable for the sewage treatment facility because “no significant interest in this permit is anticipated.”
Nearly two dozen property owners — including Langley
Kelli — gathered at a public meeting Monday evening at North Branch Library
planning their next steps in stopping the sewage treatment facility
and those who had offered handouts that explained the process and told them to request a public meeting
we’ll be able to confront Jim Horn and this Sanger group [Megatel] and ask them questions about the development and what their plans are,” property owner Katherine Dodd said
Susan Moushegian shared the letter she was sending with the Record-Chronicle and wrote that she would be adversely affected
as well as every resident in the surrounding area
She said the sewer treatment facility is only the beginning of the infrastructure for the development
Not all the neighbors are opposed to growth
but they are unhappy about a sewer treatment facility and all that they fear will come with it
Horn told the Record-Chronicle that with modern treatment plants
the treated water is cleaner than what already runs through the creek
which includes pesticides from nearby land and animal waste from cattle
it is not beautiful water running downstream,” Horn said
Moushegian and others do worry how a development that they said could bring about 2,700 homes would impact the two-lane road infrastructure of FM2164
which Moushegian told the TCEQ couldn’t support this type of traffic
“Sanger and Denton have the responsibility to residents who will be impacted by this
to recognize and retain the quality of life that we have chosen and to work with us to maintain this way of life,” Moushegian wrote in her letter
“Sanger and Denton must work with residents — not force something on them that is not organized or lacks future insight.”
Sanger City Manager John Noblitt didn’t return the Record-Chronicle‘s requests to discuss the development or plant
The Denton City Council hasn’t mentioned it at its meetings yet
At least three of the council members — Paul Meltzer
Brandon Chase McGee and Brian Beck — didn’t know about the project or that Denton was planning to protest it
“Shouldn’t we have known about that?” asked McGee
Sam Alexander said he had called Horn to discuss the project and told him that while he understood development was coming
they didn’t want a “crapper in their backyard.”
Alexander said he couldn’t understand why Horn was doing this after his wife helped them stop the other development
He told neighbors that Horn said he would sign their petitions against the project
why don’t you just take your name off that TCEQ application
That’s what I need you to do,’” Alexander recalled saying
our friendship and our conversation is over.’”

Metrics details
With the development of next-generation sequencing (NGS) technologies it became possible to simultaneously analyze millions of variants
it is generally still required to confirm the variants before reporting
in recent years the dominant idea is that one could define the quality thresholds for “high quality” variants which do not require orthogonal validation
no works to date report the concordance between variants from whole genome sequencing and their gold-standard Sanger validation
In this study we analyzed the concordance for 1756 WGS variants in order to establish the appropriate thresholds for high-quality variants filtering
Resulting thresholds allowed us to drastically reduce the number of variants which require validation
to 4.8% and 1.2% of the initial set for caller-agnostic (DP
AF) and caller-dependent (QUAL) thresholds
seem to be of limited use for the whole genome sequencing
as its mean depth of coverage is usually around 30x
we could not encounter studies reporting validation results on the whole genome data
and the minority of all the reported data considers BGI technological platform
The aim of this study was to perform the analysis of the quality control parameters for 1756 potentially causative variants derived from WGS data of 1150 patients
Each of these variants was validated by Sanger sequencing
Based on this analysis we suggest a set of quality filters capable of separating variants which require Sanger validation from the “high quality” variants (the ones which do not require one)
Implementing these metrics into routine practice will greatly reduce the need for Sanger sequencing—in our case
to 1.2% of the initial set—therefore decreasing time and cost of overall clinical WGS analysis
A cohort of 1150 WGS samples was analyzed to find the cause of the disease and to identify carriers of potentially pathogenic variants
1756 variants were subjected to further validation
1374 in exons) and 201 INDELS (20 in introns and 181 in exons)
Mean coverage depth (DP) of the variants was 33 (3–81)
All 1756 selected variants were subjected to validation by Sanger sequencing
In 5 (0.28%) cases WGS data did not match Sanger data
AF ≥ 0.2) allowed to filter out 210 “low-quality” variants
resulting in 2.4% precision and outperforming other published thresholds
As for quality parameter (QUAL), it can be analyzed separately as a caller-specific threshold. All the variants with QUAL of 100 and above demonstrated 100% concordance with Sanger data, while 5 out of 21 variants with QUAL lower than 100 were unconfirmed which resulted in 23.8% precision (Fig. 1B).
magenta line represents caller-agnostic quality thresholds suggested in this work (DP ≥ 15
While these thresholds yield 100% sensitivity
lowering the AF parameter to ≥ 0.34 already results in 4 unconfirmed variants in the “high quality” (HQ) bin with overall sensitivity of 98.3%
outperform the original thresholds in terms of F1-score (0.760 vs
0.526) due to the increased precision (67.3% vs
with 30 unconfirmed variants in the HQ bin)
Efficacy of the caller-agnostic thresholds from this work in application to the dataset depends significantly on the exact enrichment panel used in the original study (Table S4
with the best results achieved for the hereditary deafness (HD) panel (96.7% sensitivity
1632 total variants with 2 unconfirmed variants in the HQ bin)
sensitivity of the thresholds tends to decrease with the increase in panel size
with the worst result achieved for the exome panel BGI_Exo (75.0% sensitivity
855 total variants with 16 unconfirmed variants in the HQ bin)
The main aim of the validation policy for NGS data is to minimize the amount of additional testing without lowering the quality of a final result
the goal of the study was to identify a set of thresholds which robustly separate high quality WGS variants from the ones that require validation with appropriate sensitivity and precision
filtering out all the unconfirmed variants into the “low quality” (LQ) bin
because of the differences in average sequencing depth between WES and WGS
the threshold of DP ≥ 20 is too high for WGS data
hence the precision of such approach is lower than one might expect (up to 2.4%)
QUAL and FILTER parameters are caller-specific and therefore the values are not strictly comparable between bioinformatic pipelines
better results can be obtained using only caller-agnostic parameters of DP and AF
DP ≥ 15 and AF ≥ 0.25 achieve similarly sensitive results
filtering out all 5 unconfirmed variants into the LQ bin while shrinking the bin itself 2.5 times
would reduce the confirmatory testing cost accordingly
These caller-agnostic thresholds work reasonably well on the existing panel/exome datasets as well
achieving up to 97% sensitivity depending on the exact enrichment panel used
false positive variants end up in the HQ bin defined with the AF ≥ 0.25 threshold regardless of the coverage depth
and the number of these variants increases with the increase in the panel size (Table S4
This trend might be explained by the PCR and/or enrichment biases which leads to the unequal representation of alleles
The absence of such variants in our dataset is also consistent with this explanation since the dataset is acquired using PCR-free WGS protocol
An even greater result in terms of precision for the WGS data can be achieved using the QUAL parameter alone
Setting a single QUAL > 100 threshold achieves 23.8% precision without the reduction in sensitivity for the unconfirmed variants
which shrinks the LQ bin size to less than 2% of the total dataset
This result is understandable since the QUAL parameter itself encompasses a complex set of rules aimed at providing an evaluation of confidence in the presence of the variant at a given site
we would not recommend a direct transfer of this threshold to different callers apart from the one used in this work (HaplotypeCaller v.4.2)
One must note that even for our best performing classification the LQ bin contains more than 75% of the validated variants
such variants must not be hard filtered without validation in one way or another
Apart from Sanger validation a consensus approach using another variant caller can be suggested
We have evaluated this approach by calling variants with QUAL < 100 with DeepVariant v1.5
Two out of five (40%) unconfirmed variants were still called by DeepVariant while 5/16 (31%) of the confirmed ones were missed by the caller
giving F1-score of 0.76 for such validation and indicating the need for the careful practical evaluation of such techniques which is beyond the scope of the current work
Our study demonstrates that previously suggested thresholds (DP ≥ 20
QUAL ≥ 100) work reasonably well for WGS data separating the false positive variants with 100% sensitivity and 2.4% precision
for WGS we suggest lowering the DP requirements for “high quality” variants
6.0% precision with the same sensitivity for caller-agnostic thresholds (DP ≥ 15
QUAL is shown to be an independent classification parameter
can separate false positive variants with much greater precision of 23.8% using QUAL ≥ 100 threshold for HaplotypeCaller V4.2 thus tremendously reducing the need for validation
Venous blood samples for whole genome sequencing were collected from patients (N = 1150) during their testing at Evogen LLC
All participants gave an informed consent to Evogen LLC
The study was reviewed and approved by the Research Ethics Committee of Evogen LLC and fulfilled the principles of the Declaration of Helsinki
Library preparation was performed using PCR-free enzymatic shearing protocol (MGIEasy FS PCR-Free DNA Library Prep Kit
Whole genome sequencing of 1150 patients in PE150 mode was performed using DNBseq-T7 and DNBseq-G400 (MGI
China) sequencers at EVOGEN LLC laboratory (Moscow
All the experimental stages were conducted in accordance with the manufacturer’s standard protocols
The average whole genome sequencing depth was 30x
The variant calling of the genetic variants was conducted using bioinformatics analysis accelerators (EVA Pro (EVOGEN
Raw reads were trimmed with fastp (0.23.1)
mapped to the reference human genome (hg38) with minimap2 (2.17)
Calling was performed after base recalibration with Haplotype Caller (4.2) in a single sample mode according to GATK best practice guidelines or with DeepVariant v1.5 (for low quality variants)
After the bioinformatic analysis the data were reviewed by clinical variant scientists and geneticists in the search for the disease-causing variants according to the ACMG Standards and Guidelines
likely pathogenic and uncertain significance
Candidate variants for the reporting were assigned to the lab for Sanger sequencing validation
Causative genetics variants revealed by WGS were validated by Sanger sequencing at EVOGEN LLC
Sample DNA extraction was performed using QIAamp DNA blood Mini Kit (QIAGEN
China) by standard manufacturer’s protocols
Purified PCR products were sequenced using the BigDye Terminator Kit v3.1 and ABI 3500 Genetic Analyzer (Applied Biosystems
United States) by standard manufacturer’s protocols
The analysis of the sequenced data was performed using Variant Reporter Software v3.0 (Applied Biosystems
allele frequency and coverage depth was extracted from vcf files
The dataset was analyzed with the custom python scripts
For the evaluation of the thresholds the test (Test #1) was formulated as “Low quality bin correctly identifies variants unconfirmed with Sanger sequencing”
true positives were calculated as unconfirmed variants in the “low quality” (LQ) bin
false positives as confirmed variants in the LQ bin
true negatives as confirmed variants in the “high quality” (HQ) bin and false negatives as unconfirmed variants in the HQ bin
sensitivity (recall) was calculated as the number of unconfirmed variants in the LQ bin divided by the total number of unconfirmed variants
precision was calculated as the same number (unconfirmed variants in the LQ bin) divided by the size of the LQ bin (total number of the unconfirmed variants)
F1-score was subsequently calculated as the harmonic mean of precision and recall and used as a metric that balances these values
A reverse test (Test #2) was also formulated as “High quality bin correctly identifies variants confirmed by Sanger sequencing” which allows more intuitive definition of true and false positives but is worse suited for the task at hand
True and false positives for this test were calculated as confirmed and unconfirmed variants in the HQ bin respectively
false negatives and true negatives as confirmed and unconfirmed variants in the LQ bin
Statistical parameters based on these definitions were calculated accordingly and presented in Supplement

Wikipedia co-founder Larry Sanger has publicly declared his Christian faith
saying the time is right to "fully and publicly" share his beliefs
described on Wikipedia as an "American Internet project developer and philosopher," is credited with naming the site and drafting early guidelines
including the "neutral point of view" and "ignore all rules" policies that shape its editorial framework
Sanger has now published a detailed and compelling testimony of his spiritual journey
recounting his transformation from a non-believing rationalist for more than 35 years—surrounded by atheists—to a devoted follower of Jesus Christ
and a somewhat hard-nosed and no-nonsense (but always open-minded) rigor,” writes Sanger
a field dominated by atheists and agnostics
I slummed about the fringes of the Ayn Rand community [named after the objectionist novelist-philosopher]
old friends and colleagues who lost touch might be surprised
though I spent over 35 years as a nonbeliever
I will not try to portray myself as a converted ‘enemy of the faith.’ I never was; I was merely a skeptic.”
Sanger expresses a desire to witness about the gospel to others by telling his story
“I especially hope to reach those who are as I once was: rational thinkers who are perhaps open to the idea
involved being influenced by the Lutheran Church
He asked lots of theological and philosophical questions of his parents and school friends
his family then stopped attending church — his father even turning to New Age religions although he eventually returned to Christianity — and Sanger lost his faith in his teen years
finding that people disliked his questioning
he even reached out to a church pastor but “he seemed to be brushing me off and even to treat me with contempt.” By the age of 17
he became committed to his disbelief and called himself a “methodological skeptic.”
“I was driven by a personal truth-seeking mission
I honestly did not understand why most people were uninterested in the questions I was asking.”
Sanger soon became influenced by the works of Ayn Rand
“a fellow unbeliever.” He agreed with her belief in objective truth and thought it could be found through rational methods
“full of liberal unbelievers” and then graduate school
I neither believed nor disbelieved in the existence of God; I ‘withheld the proposition.’”
Although Sanger had intended to pursue a profession as an academic
although he did teach some philosophy at Ohio State and nearby colleges
inbetween the busyness of setting up Wikipedia in 2001
“I rarely saw any sincere concern for truth
of the sort I had made my life’s mission,” recalls Sanger about his career change away from academia
“Contemporary academia appeared to me (and still does) largely a sterile game
with a methodology on some points incompatible with my own.”
As a “confirmed agnostic,” Sanger felt uncomfortable with both the so-called New Atheists
“crass and obnoxious” and the “ultimately intellectually dishonest” theists
“But the atheists were—to my disappointment
because I really wanted allies—actually worse
and apparently incapable of addressing anything but the most simplistic versions of the arguments
They insisted strongly that anyone who merely failed to believe in the existence of any god was properly called an ‘atheist.’
Yet I was not like them: I was always willing to consider seriously the possibility that God exists
Sanger later found himself rejecting Ayn Rand’s objectionist beliefs
He got married in 2001 with a first child in 2006 and could not align his desire to care for and protect loved ones with Rand’s “ridiculous notion that we can somehow justify our moral obligations toward other people in terms of our own self-interest
“I stopped teaching philosophy in 2005 and started working full-time again on Internet projects,” recalls Sanger
“I went through many years without giving much thought to God
except as cultural phenomena and as an ongoing philosophical interest.”
He found New Atheism increasingly “obnoxious” and discovered a great respect for Christian family and friends
I observed Christians on social media often (though not always) behaving with maturity and grace
while their critics often acted like obnoxious trolls
And some of them were extremely intelligent
It took time before Sanger began to question whether he had really given Christianity a “fair shake.” He began reading the Bible to his two sons
finding the books “interesting literature” but seemingly not at a profound depth to change his views
“I know now that I simply did not understand what I was reading very well
I merely assumed there wasn’t anything terribly deep to understand.”
Sanger began reading the Bible for himself and felt shock at realising its coherence
He realised that his philosophical questions were not unique and others had “well-worked-out positions.”
There came a moment of realisation that he had never understood theology properly
He began talking to God too and to weigh up the arguments of Christian apologists such as Stephen Meyer about the existence of God and formation of the Universe
Sanger found himself acknowledging that God exists
and then accepting the doctrines of Christianity —although he struggled with understanding how Jesus saved him from his sins
He began sharing his Bible reading with his family including his parents and sisters
Sanger started reading the four gospels and had an internal conversation where he confessed it was time to admit he believed in God and should pray properly
laying out the reasons for the Lord’s existence
Then came the moment of surrender to Christ: “I did so
I’m not saying this is what I should have done
I never had a mind-blowing conversion experience
I approached faith in God slowly and reluctantly—with great interest
but filled with confusion and consternation
as late as April I was still saying I had a ‘provisional Christian belief.’”
Sanger says that his journey to orthodox Christian faith happened only with “time
come to better appreciate my own sinfulness and why one of our deepest obligations is to be thankful to God for adopting me into his family and forgiving my many sins
“I thank God for what share of insight his Word and his faithful servants have given me
as I have studied them; I thank him for the gift of faith that
by ‘faith’ I do not mean that I believe absurdities against reason," adds Sanger
quite rational grounds) is the full body of Christian doctrine as taught in the Bible; but my faith is in God
I am loyal to him and to his Son and his Holy Spirit

Andrew McDiarmid and Nathan Jacobson are releasing an inspiring two-part conversation with Wikipedia co-founder Larry Sanger
He describes his intellectual and spiritual journey
It takes courage to try to consider ultimate questions objectively with the possibility that you might have had them wrong for decades
he left church involvement at age 18 when a pastor failed to be able to answer the young man’s questions
Sanger now urges that clergy be trained not just in apologetics for their faith but in the philosophy of religion
Sanger went on to obtain a PhD in philosophy
He was content with his agnosticism until a student of his own posed a question about the fine-tuning of the universe and whether it pointed to a mind behind nature
He was startled by the power and cogency of the challenge
Later he would go on to read and listen to ID material from William Dembski
The result from that and other study was Sanger’s religious conversion
Jacobson and McDiarmid discuss with him his work with online encyclopedias
Sanger came to our attention several years ago when he criticized the absurdly biased treatment of ID by Wikipedia’s anonymous editors
Sanger promises to discuss why neutrality is so hard to achieve in that and other online contexts
This, as I said, is Part 1. Download the podcast or listen to it here
a third-floor office just off the main Wilson Center elevator bank served as newsroom
and editing floor of an ambitious project to capture the strange zeitgeist of the current moment in geopolitics: The return of superpower confrontation.
Sanger set to answering that question the way he approaches all such mysteries: With vigorous reporting
sourced from boots-on-the-ground trips around the world
Sanger and Brooks used their office to launch travel to Europe and Asia
meet with world leaders from Taiwan to India and Finland to South Korea
and interview dozens of Washington DC national security policymakers
including large swaths of President Biden’s national security cabinet
Wilson’s Director of International Security Studies
it was often to participate in lively debates over how to bring to life the effort to revive America’s semiconductor industry or capture Europe’s unwillingness to believe that Vladimir Putin would actually invade Ukraine—all of which are described in vivid detail in the book
and their commitment to distilling complex geopolitics into a compelling narrative.”
Sanger highlighted the difficulty of writing about history as it happens
He described New Cold Wars as an attempt to “frame today’s chaos,” contextualizing the global shocks from the miscalculations made at the end of the Cold War era
Time was of the essence: his goal was to publish the book quickly
so that its picture of a world on fire could illuminate both the presidential election and the inauguration of a new president.
Addressing questions many readers grapple with—Why was the West unprepared for Putin’s aggression
How did the US become distracted by conflicts like Afghanistan?—Sanger juxtaposes past optimism with sobering lessons
He highlights how misplaced assumptions about democracy’s inevitability and economic interdependence left Western policymakers blindsided by the ambitions of autocrats like Xi and Putin
And he argues for renewed investment in alliances
and industrial policies provides a roadmap for democratic resilience in the face of rising autocratic power
New Cold Wars speaks to a broader audience
warning against naivety in the face of authoritarian resurgence and advocating for proactive diplomacy and deterrence
what sets New Cold Wars apart from Sanger’s earlier works is its scope
which stretches from his return to Washington three decades ago
to the dawn of a new era of superpower competition and America’s simultaneous confrontations with two nuclear-armed adversaries: Xi Jinping’s China and Putin’s Russia
the book argues that the assumption that neither China nor Russia would challenge the United States or its allies for global supremacy was gravely mistaken—an error that underpins the volatility of today’s geopolitical landscape
Anchored in interviews spanning five presidential administrations and featuring insights from intelligence agencies and global policymakers
the book offers a timely and thought-provoking narrative of US assumptions and decision-making in the post-Cold War era
Sanger and Brooks are grateful also for the help of Michelle Kurilla

a key contributor to the international Human Genome Project
is turning to NVIDIA accelerated computing to save energy while saving lives
With one of the world’s largest sequencing facilities
the U.K.-based institute has read more than 48 petabases — or 48 quadrillion base pairs — of DNA and RNA sequences to uncover crucial insights into health and disease
Its Cancer, Ageing and Somatic Mutation (CASM) program sequences and analyzes tens of thousands of cancer genomes a year to study the mutational processes driving cancer formation
as well as genetic variations that determine treatment effectiveness
To tackle such large-scale initiatives, the Sanger Institute is exploring the use of an NVIDIA DGX system with NVIDIA Parabricks, a scalable genomics analysis software suite that taps into accelerated computing to process data in just minutes
“The Sanger Institute handles hundreds of thousands of somatic samples annually,” said Jingwei Wang
principal software developer for CASM at the Wellcome Sanger Institute
“NVIDIA accelerated computing and Parabricks will save us considerable time
and we’re excited to explore NVIDIA’s advanced architectures
for even higher performance and efficiency.”
The Sanger Institute develops high-throughput models of cancer samples for genome-wide functional screens and drug testing
NVIDIA accelerated computing and software drastically reduce the institute’s analysis runtime and energy consumption per genome
To accelerate genomic analysis with Burrows-Wheeler Aligner (BWA)
a software package for mapping DNA sequences against a large reference genome
Sanger uses its proprietary CaVEMan workflow running on CPUs and is tapping into Parabricks on NVIDIA GPUs
costs 24x and energy consumption up to 42x — using one NVIDIA DGX system compared with 128 dual-socket CPU servers
About 125 million CPU hours are consumed per 10,000 genomes sequenced by the institute annually
This means that the Sanger Institute could, each year, save $1 million and 1,000 megawatt-hours by switching to using BWA with Parabricks on GPUs. That’s about the amount of energy needed to power an average American home for a century
The Sanger Institute’s NVIDIA-accelerated sequencing lab can be considered an AI factory
where data comes in and intelligence comes out
AI factories are next-generation data centers that host advanced
full-stack accelerated computing platforms for the most computationally intensive tasks
As it explores crucial scientific questions to discover new cancer genes and mutational processes, the Sanger Institute is boosting operational and energy efficiency by using NVIDIA infrastructure for its AI factory
companies and organizations building AI factories are participating in cross-industry collaborations with leaders like Schneider Electric
an energy management and automation company
to optimize data center designs for running demanding workloads in the most energy-efficient way
The Sanger Institute is collaborating with Schneider Electric to minimize data center downtime and equip the DNA sequencing lab’s data center with uninterruptible power supplies and cooling equipment
among other technologies pivotal to reducing energy consumption
At the NVIDIA GTC conference in March, Schneider Electric announced it’s helping organizations across industries optimize infrastructure by releasing AI data center reference designs tailored for NVIDIA accelerated computing clusters
The reference designs — built for data processing
computer-aided drug design and generative AI — will focus on high-power distribution
liquid-cooling systems and other aspects of scalable

Larry Sanger, who was influential in the founding of Wikipedia, on Monday said he was blown away by the response he’d received to a blog post on his website last week detailing his conversion to Christianity
Sanger described growing up in a Lutheran church
becoming what he characterized as a methodological skeptic
and then ultimately returning to faith in Christ
What were some of the factors that ultimately drew Sanger to Christ
Sanger pointed to two things that he said laid the groundwork years before he converted
Those two events were his marriage in 2001
His feelings about his wife and children helped him reject the idea that humans only ever act in their own interests
as atheist philosophers like Ayn Rand suggested
Sanger said he began to read the Bible deeply and for himself in December 2019
Sanger said many of his good friends in the early 2000s were Christians
and he admired the ways that many Christians often—but not always—showed maturity and grace amid online disagreements with people of other worldviews
Sanger said he grew more disenchanted with atheists who possessed what he characterized as vile online rhetoric that lacked a strong intellectual foundation
He also said he grew disenchanted with prominent new-atheist thinkers such as Sam Harris and Richard Dawkins
Sanger found himself bemoaning what he described as the moral abyss that modern culture had fallen into after rejecting a Christian moral framework
He identified the ways that a Christian moral framework taught people how to live well together in society
Sanger described his feelings toward Christianity at the time as warm and friendly
He said they’d previously been cool and skeptical
He recalled being shocked at how coherent the Bible was
“The Bible could sustain interrogation; who knew?” he wrote
Sanger said he also began experimentally praying for the first time
During this time he began to believe in God
but was not ready to admit to himself that he’d come to that belief
Sanger grew to accept his own belief in God
he said he struggled with the idea of his sinfulness
He didn’t feel particularly distressed over his sins
He struggled to understand how he could view Christ as his savior from his sins if he didn’t feel all that distressed about those sins
he said he did grow into an orthodox Christian understanding
including an understanding of his sin and an appreciation for the fact that Christ saved him from those sins
Sanger said he is part of a Bible study group that will wrap up its two-year Bible study plan early next month
He plans to re-read “The Apostolic Fathers” as well as the “Apocrypha” — both of which he acknowledged are not considered canonical
he said he plans to begin re-reading the Bible

Sanger B. Powers Correctional Center would expand under Gov. Tony Evers' corrections reform plan that calls for closing the prison in Allouez
The plan seeks to reform existing correctional facilities in the state through a "domino" series of projects
instead of building a new facility in place of GBCI
The reforms will provide the same benefits as a new facility and cost a fraction of the $1.2 billion one would require
One of those dominos will be the expansion of the Sanger B
Sanger Powers is an adult male correctional facility located in Outagamie County at N8375 County U
It is in the town of Oneida and borders Hobart
Its current operating capacity is 120 inmates
The correctional center opened in 1982 to replace an aging bunkhouse that housed inmates who worked at the GBCI-operated Oneida Farm
who created many correctional programs now used as models in the field

The total budget for the domino series of reforms is $325 million
There are five steps in the series of projects included in Evers' plan
The state invested $325 million to complete all five projects

and who for decades has declared himself an agnostic and skeptic philosopher
recently announced his conversion to Christianity
Writing on his blog
I will not try to portray myself as a converted ‘enemy of the faith.’ I never was; I was merely a skeptic
I especially hope to reach those who are as I once was: rational thinkers who are perhaps open to the idea
“The people with the most influence in the community are the ones who have the most time on their hands – not necessarily the most knowledgeable – and who manipulate Wikipedia’s eminently gameable system.”
The internet project developer stepped away from the site way back in 2002 over conflicting philosophies
specifically his desire for a fair and open forum that wouldn’t engage in viewpoint discrimination
Sanger has suggested the site primarily consists of “establishment mouthpieces” and deliberately blocks alternative viewpoints
“There’s a lot of Nobel prize winners and distinguished doctors whose views are not only not welcome on Wikipedia — they’re literally censored on YouTube and sometimes Facebook and Twitter [X} because they contradict the narrative,” he told the New York Post
“There’s a global enforcement of a certain point of view on issues like COVID,” he insisted
calling it “amazing to me as a libertarian
Writing last week about his evolution from skeptic to believer
details that can be instructive for mothers and fathers
“I was confirmed at age 12 in the Lutheran Church
my family stopped going to church,” he said
Sanger’s father began dabbling in New Age religions and invited skeptics of the faith and philosophers to engage Larry in conversation
Larry said he had all kinds of questions but was discouraged from asking them
an individual he suggested was less than helpful and even dismissive of his skepticism
he wasn’t taken seriously – so he began chasing after groups and individuals who would give him attention and make him feel like his agnosticism was well placed
that he said “was full of liberal unbelievers.” At the time Sanger was a student there
he said their unofficial motto was “Communism
Sanger taught philosophy at Ohio State for a few years
priding himself on his ability to conceal his true beliefs from students
to seek the truth for themselves,” he wrote
impressed with the many brilliant people who believed the Bible to be God’s Word – but still considering it to be “not much more than primitive Bronze Age myth and wisdom literature
with the miraculous bits probably based on rich imagination
and other natural psychological experiences.”
Sanger found his sympathies inching towards Christians whenever he saw believers attacked for having the temerity to publicly share their faith
He spoke out against what he considered bullying
He also began speaking out against the New Atheist arguments being popularized and propagandized online
“I scanned books produced by New Atheists such as Dawkins and Harris and could never bring myself to actually buy one: they were just so transparently mediocre.”
but he’s at last felt the freedom to acknowledge that he believes the Bible is true
Sanger has been writing a book that he’s titled
God Exists: A Philosophical Case for the Christian God
but at 203,484 words (and counting!) he has a penchant for being quite wordy
While Sanger might not be expecting people to read his book
Larry’s long and winding road demonstrates the power and influence of good and bad parenting
the importance of welcoming questions from skeptics
the need for humility and patience when encountering nonbelievers
and the long-suffering and merciful patience of a Heavenly Father who will never stop pursuing us even when we might stop chasing after Him
